I think Mummy Holmes is perfectly justified in her feelings, but I think if she did kill Mary (unless there are further developments) it would be a tragedy all round.  And of course, another murder to cover up.

Heh. If Mary doesn't have to go to prison for shooting Sherlock,  (And killing lots of people as an Assassin) , Mummy has nothing to worry about. T

I cannot live without brainwork. What else is there to live for? Stand at the window there. Was there ever such a dreary, dismal, unprofitable world? See how the yellow fog swirls down the street and drifts across the dun-coloured houses. What could be more hopelessly prosaic and material? What is the use of having powers, Doctor, when one has no field upon which to exert them?

And she was overwhelmed by her protective mother instincts! She only hit Mary a little. Just a little bruising and a black eye, and of course, prison. She actually did Mary a favor by carefully calculating what part of Mary's face to hit for the minimum amount of damage caused...

So it would have been surgery. She will be forgiven and everything shall be fine. 

As an aside: I am currently watching a Russian Holmes adaptation. I stumbled over this quote: "A shot to the liver is fatal."

That would have to be her fate, since it was in canon.  The ACD Mary died (while Holmes was on hiatus), so to remain true to canon, the BBC Mary will have to die, too, and so will the baby.

There was no baby in Canon, so there is no reason that she should die on the show.
