I would love for Mycroft and John to have a proper arch, but I still see the same problems in place as if he made a plan with Sherlock. I do not see how being in cohorts with Mycroft, instead of Sherlock, would help with that. That is not saying that all of Mycroft’s contacts would not be handy, but the critical point would be convincing Mary for a longer period of time and as far as we know, John is not a good actor.
The most likely option for a secret-Mary-plan I can see is Mycroft scheming in the background, not telling Sherlock or John. Mycroft is (as far as we know) in no way attached to Mary, emotionally or otherwise. They are only connected though John and Sherlock. I could imagine he was not pleased when he found out she was the starting point of a pressure point chain aimed at him. He already has one loose cannon to deal with – Sherlock - , he might be wanting to rid himself of a second one. I am not saying he necessarily would want to have her killed (Mycroft seems to like “neat” solutions, that avoid unnecessary bloodshed, even if it involves stealing an airplane worth of corpses), but I could imagine him wanting her out of the picture. But even that is pure speculation.

Sadly, this is a scenario I find very difficult to stomach. Because I simply cannot accept John loving Mary after all she did to him and Sherlock.

I find it hard to stomach that as well. Does not make sense to me. The whole surgery/forgiveness business is the only element of the show I personally find completely unsatisfying if taken at face value.

I can't cope with the idea of John honestly being in love with Mary-- but I could see it happening (much to my horror) on the show. Having John in cahoots with Mycroft, against Mary in a underhanded , duplicitous way would detract too much from John's "Petey Pureheart" (relativley) image.

I do not want to open Pandora's box - would become OT soon - but over the episodes there are quite some instances showing John in a darker light, sometimes in even in contrast to Sherlock.

Same. There is no way, absolutely NO WAY, that I will accept and like Mary after what she did, unless she does something to redeem herself.
I always thought of it like in the case of Boromir in LOTR - he was almost a 'villain' in the Fellowship, but now we love him because he actually showed he wasn't by protecting the Hobbits (and dying while doing so). Had he not done that, none of us would have really liked him.
Mary isn't getting any votes from me, not now nor ever unless she actually shows (with facts, not just words and crocodile tears) that she isn't a villain.
