Reminds me a bit of the old-fashioned courtly love. Similar relationship can be found between Frodo and Bilbo.

That's when she needs to get something out of them, and I'm not sure that's exactly what she's doing with John (I think she's getting to Sherlock through him - although I think that the "couple" observation is probably a genuine thought).  Obviously John does like Sherlock, but that's not something Irene could use (whereas she could possibly use herself - as we know he's attracted to women).    I don't think Irene really is interested in John (or what she can get from him).  Sherlock is her target.

I don't think John wants Irene to cover up because he's repulsed by her body - why would he be?  I think he's feeling uncomfortable.    When Irene says he knows where to look, he seems to make a determined effort not to look anywhere compromising!  Then Sherlock interrupts when Irene and John start to "flirt", so I think he sees some attraction there.

We know John's attracted to women and Irene is gorgeous - it would be kind of odd if he found her physically unattractive.

I think it's clear that John is uncomfortable with her nakedness because he is sexual active and therefore have a lower threshold for being affected by her than Sherlock.
