Almost any one of John's reactions to Sherlock would qualify. Also, his "not gay" reactions. Although one of my favorites is his non-reaction to "Is yours a snorer?" He keeps that perfect deadpan when he answers, "Got any crisps?"

The snorer business comes in Hounds of Baskerville when they are checking into the inn. It's very cute. And that picture of John scratching his eyebrow in TBB up above on this page - oh lord, he is just so cute I can't stand it. Boyish good looks have always attracted me.

Found a couple of other favorite moments:
In Great Game, scene with Mycroft in 221B, Sherlock rosining violin bow: Myscroft's sarcastic insinuation on his choice of words "pals". Digs in a little deeper on "What's he like to live with? Hellish I imagine" Sherlock eventually having enough and flicking his bow through the air like he wants to lash Mycroft with a whip.
Mrs. Hudson's expression of absolute delight at how beautiful Molly looks at the Christmas party. She beams like a proud and doting mother. I love her!

I love the entire courtroom scene, especially where Sherlock says "Oh, really?" and John just gets that look on his face like Here we go again...
I also love the part in the same scene where Sherlock says "I felt we had a special something." and Moriarty looks at him with an extremely flattered look on his face.

I've thought of another favorite moment---Sherlock's face in Hounds, just before he says "John, I envy you." He's sort of smirking, because he's changing the subject and doesn't feel the need to go after Mrs. Hudson to apologize for his outburst about Mr. Chatterjee, whom she likes.

Yeah, and when Sherlock is describing how Moriarty is a spider at the centre of a criminal web etc etc, and Jim just nods really slightly.

I recently noticed, in the scene in Scandal where the CIA guys are threatening to shoot John, that John is angry. How do we know? Because the vein in his forehead is bulging.
I had always read his reaction as stoic, but love that he is seriously PO'd! The only other time I've seen it (but must look further, may have missed it) is when he's going after Sherlock for punching him.

John "So. Dim sum."
Sherlock: "Mm. I can always predict the fortune cookies."
And in Hounds of Baskerville, when Sherlock calls Mycroft.
Sherlock in this fake sweet voice "Hello brother, dear! How aaaaaare you?" And John giving him this super-sarcastic look.

Here's another; I think it's in Pink. The scene opening with what looks and sounds like Sherlock shooting up. It's sort of horrible and beautiful at the same time. And then it's funny as it turns out to be nicotine patches, of course.
