For me it is hard to say, Moffat wrote two great ones (ASP and ASB) and one weak one (HLV). Thompson wrote one great one (TRF) and one mediocre one (TBB). Gatiss is only one that has been consistently good although I think that the ones he wrote were very good (TGG, THB, and TEH) but not masterpieces. Although, I certainly do think that “Hounds” is underrated.
As for TST ,which featured the wedding of John and Mary, was written by all three of them and it was an enjoyable entry but not one of my favorites.

They're all great, but if I have to choose it's Moffat, Gatiss, Thompson for me. It's kinda hard to say because they write collaboratively but generally I find Moffat the best with the characters, dialogues and their emotional journeys, Gatiss the most original one and Thompson good at plots (sometimes at the expense of character). There's only one episode I really don't care for and that's TBB. Reichenbach is my favorite because of the cliffhanger, I love the pacing of TGG but the ones I rewatch the most are the Mottat written ones. I think eventually characters win for me.

Steven Moffat is basically my favourite writer in the world, ever, so yes, definitely him. I practically worship the guy, he's my idol. So, he would definitely be at the top of the list.
I know that Mark Gatiss is an excellent writer, but THOB and TEH are both in my bottom three Sherlock episodes, whereas Thompson makes it to the top of my favourites list with TRF, definitely my favourite ep.
So my order would be:
Moffat
Thompson
Gatiss
