Continual references to "Sherlock seems taller in the photos".

Continual, ok, well, I remember two times, but maybe more, where they keep saying Sherlock looks taller in the photos.  He first says having a shorter friend helps.

I wonder if they try to emphasize a height difference at times, with Sherlock wearing heels or standing on a riser, but at other times they can't carry off the illusion because of placement of people in the scene, and they then make that reference.

in real life, seems to be 5.5" difference in height between Cumberbatch and Freeman.  5'6.5" vs 6'.

Probably not, in fact they had Benedict's YSL heels lowered to lessen the height difference between the two main actors (though I am pretty sure Martin doesn't mind!) while filming.

They don't do anything to artificially make his tall, other than his coat.  He really does look taller standing next to MF simply because MF is short (for a man).  BF is tall, but not very tall (for a man).  Putting them next to each other makes BC look about 6' 2" in my mind.

I think they simply use it as a running gag for those who get the reference to the first joke about it (it was in aSiB, was it?).
If you mean that there could be any deeper meaning...I don't really think so. 

I find it funny but IMO it shouldn't become as big as the 'gay' joke.

Maybe because in the books, Watson says he's over 6 feet, and BC is "only" 6 foot.

It is in the first Holmes story, "Scandal in Bohemia", where they first meet.  I haven't read further yet.  Ok, reading "A Study in Scarlet" right now, but don't remember it being mentioned in there yet.

But how tall is Mark then? He seems a lot taller than Benedict.

I always thought Benedict was average height and Martin was a bit short. Like about 1.85 m and 1.70 m (I don't know about feet, I assume 6 is quite tall).

Mark 185 cm. Benedict 183 cm. not much between them really.

Wow, I was only 2 cm off, lucky shot. 

6 ft. is not that tall then, bit average for men, slightly above average maybe.
