I don't know if this has already been discussed in another topic or not but, John didn't realise he and Sherlock were going to go off to see Magnussen that day. Why would he have his gun with him? Does he just always carry it with him wherever he goes?

Sherlock told him to. "Did you bring your gun as I suggested?" "Why would I bring my gun to your parents' house for Christmas dinner?" "Is it in your coat?" "Yes."

Yeah, Sherlock told him to do it.

Of course, Sherlock may have requested it should Mary decide to take out the entire Holmes Family and leg it; with one decent gun in the house she might reconsider...

I believe that Sherlock might have been able to know that appledore wasn't real. Why else would he ask john to bring his gun. He knew he needed to protect john. He had a contingency and once he had done it he needed a reason to stay and not get sent away, so he got his prodigy to broadcast that message, he wasn't sent away.

but I think, if he actually was the one to send the message, he wouldn't have looked that surprised when Mycroft called him. Apart from the guy on the plane who anyway wasn't looking at him, he was alone, so there was no one he needed to put an act for.

I absolutely loved that exchange. "Is it in your coat" "yes". If Sherlock says bring your gun, John brings his gun. No further information necessary.

...A more relevant question may be as to why sherlock didn't take his own gun, and more relevant still is why were they not searched upon arriving at appledore (they were searched when magnussen visited baker street after all)???

The only time Watson doesn't have his gun, is when Sherlock tells him not to bring it.
Then he brings a tire iron.

Well, there's the head of the British Secret Service, who devotes his free time to running the British Government, and any other government that he can get his hands on, plus his brother, the finest detective in the world, who must have very high prices on their heads from any number of people who want them dead.
In the circumstances it seems not unreasonable to wonder whether someone who used to specialise in terminating people with extreme prejudice might conclude that this looked like an excellent method of making a great deal of money which would in turn enable her to run like hell...
