I've read Performance in a Leading Role several times (love that one!!!), as well as The Road Less Traveled, The Heart in the Whole, Given in Evidence, Electric Pink Hand Grenade, To Light Another's Path, Alone on the Water, A Study In Winning, A Study In Doubles, Pax Americana and Measure of a Gentleman...I have lots of favourites! Those are just some of the ones that I can remember reading more than once
As for fics I wish I hadn't read....Well, similar to what Schmiezi said above, there was one where John died completely out of the blue! On the last page! It was entirely unnecessary and I was so upset ...I can't remember the title of it.

Fics I have read three times or more? I have a herd of those. See, I tend to speed read things the first time, then go back and read it again more thoroughly if it was any good. And then stories get a third, fourth, fifth, .... nth read if they are really good. And there are so many in this fandom.
Quite a few of my favourties have already been mentioned so I'll skip those. But here are some of the rest. (honestly I can't make a complete list. Well I could, but it would take me days if not weeks to make sure I got them all)
Warnig all these stories are Johnlock, quite a few have sex in them. Just so you can't complain you weren't warned.
No Heart for Me Like Yours by Sherlocksscarf. Technically this isn't a fic, it's a series, but since I have read all of them repeatedly I'll just give them all under one heading. If you haven't read it, you have been missing out.
Five Times Sherlock had Coffee. And One Time He Had John Instead by Verityburns. This one always makes me smile. Fluffy, romantic and completely adorable.
The Cornish Horror by Finangler.
Always1895 by Aurora_Kira. How many ways can the author kill John Watson. Actually this one have a happy ending so to those of you who don't like death fics, not to worry.
The Best of Times by Polyphony. A post-Reichenbach return fic, with a very different take on Sherlock.
Shames and Praises by S0mmerspr0ssen. A BDSM AU. Quite a bit of sex, but also a lot of fluff and cuddly stuff. If you like this stuff definitely worth a read.
A Study in Texting by WriterX. Sherlock and John's relationship progresses. Told only via text messages. I'm pressive writing.
Through the Looking Glass by ObsidianEmbrace. Another series that I have taken under on heading. Time travel stories involving both the original canon Holmes and Watson and our modern versions.

I have heard many people mention The Road Less Traveled but have not read it yet. Will move it up on my list.
In my first year of reading fan fiction there are several that I've read twice but there are two in particular that I keep going back to.
Be Here Now by Todesfuge (I BEG OF YOU FINISH THE SECQUEL!!!)
and
Multiply the Sum of our Parts by 1electricpirate
There are scenes in both of these that are just perfect to me.
One that I regret, don't even remember the name, but the author pulled a Sixsth Sense sort of thing where you read the story and then at the end find out that John was really dead the whole time! No warnings because they didn't want to give away the "twist." I was so MAD! Just broke my heart.

It is very good, one of my first Johnlock fics. And there are two shorter epilogues as well.
And as for the sequel to "Be Here Now" - yes, yes, yes!

Don't worry. I never tried Omegaverse myself because it seems totally weird (and artifical) to me. I guess there are things you simply do not have to read if they are not your cup of tea.

I never really understood even the mechanics of the omega verse. What is it all about and why? I just don't get it.
Tentacle porn isn't for me either - at least in the Sherlock!verse. But tuna lock is quite funny in GIFs. Absolutely adore otter!batch.

I tried to read explanations of omegaverse but they are so bizarre that I gave up soon. This simply does not work for me. And least of all with Sherlock.
