May I just throw in one of my fav quotes which fits quite well with what we get in TAB:

It is by Billy Wilder who made "The Private Life of Sherlock Holmes". We know it is one of Mark's favourite films. And Steven also loves it. IMO our Sherlock is a 21st century further development of what they love about Wilder's Holmes. So please do not tell me they would get stuck where Wilder left off.

Made me discover some tiny details:
When saying goodbye
JOHN: And then what?
SHERLOCK: Who knows?
Then we hear the John music theme, as first heard in ASIP, stands for John being all alone and depressed. We might ask if he's indeed looking forward to going home with Mary.
When John shouts, having seen Sherlock's list:
JOHN: You could die!
I wonder what had kept him quiet just a couple of minutes before when the situation was so similar. Sherlock going on that mission - he could die.
Mycroft saying:
MYCROFT: This was my fault.
my M-Theory bells rang and wouldn't stop.
Finally, is it just me or does the plane indeed look phallic when in the back of Sherlock?

If we combine 1 and 2, 1 might be a foreshadowing of Sherlock's death touching John's mind, but perhaps he indeed suppressed that knowledge, as you said. Since we know in what state he was at the beginning of ASIP. (I guess it is also a TRF music theme, but can't quite recall it.) He has no one truly to rely on except for Sherlock.
3 leads me back to the idea of opening an M-Theory Thread. Once more

Do we really think he's looking forward to going home with Mary? What with all those months of silence and everything?
I think that what kept him quiet mere moments ago on the tarmac was that he was having too many emotions -and since Sherlock has kept on saying that emotions are a failing, he doesn't want to appear weak before his ...well, before his friend. That, and the fact that he didn't know just how dangerous Sherlock's undercover mission was supposed to be.
What enables him to do so afterwards is, I think, the fact that Mycroft and Mary being here, and witnessed it, freed something in him. After all, there's no reason Mycroft would react, i.e. show his "weakness" (he is a Holmes who boasts that caring is not an advantage) and not him.

You seem to be determined to make me even sadder, Harriet. Personally, I think John suppresses his feelings in the face of Sherlock's probable death. He does not tell John that it is death mission but says that they probably will not see each other again. So him dying is at least implied. And John does not know how to cope with that. Losing Sherlock again after all that has happened is simply too much and for Captain-I cannot talk about feelings-British-stiff upper lip Watson this is the only way of coping. This is at least my reading of John in this scene.

Lily, that tiny little music theme made me realise John will indeed feel very lonely with Mary, and that he senses that. He's not at all looking forward to going home with her and the baby.

Erm, not till the end I'm afraid. I had begun translating it -because of reasons- and then had to stop because of, well, real-life.
But I found it very, very interesting. And very, very true. I need to read it again -and till the end, this time.

I find it amazing that it seemingly also works for STAB. But I forgot most of the details, to be honest.
It's never been discussed here a lot, though.

I will have to read it again before discussing it in detail but a thread is always welcome.
Btw, the by now deleted Moriarty-in-221b video on John's blog shows clearly that there is a close connection between blog and show. Because in TAB Sherlock's mentions Moriarty stealthily coming into the flat. I just mention this because M-Theory extensively draws from the blog.
